We probably do close to 100 20hr services per year. A bunch more 100/300 hour or yearly services. We change the oil filter with EVERY oil change. Why not? No, you were not wrong but Yamaha typically fills to around the halfway mark after the engine has been started, shut off for a period and checked. It is what it is! If you also changed gear oil you should note that the fill/drain screw seals are a one-time only usage per Yamaha. Keep some on hand.

Pull the waterpump assembly.
Slide the driveshaft out. There is no nut at the bottom of the driveshaft. Should slide out.
When you drained the gearlube was there water in it? That may be an issue if that was the case.

What I can tell you is that,in general, the V4 lower units were pretty bulletproof. Very few experienced your issues. With a proper shift adjustment, good sealing, and routine gear oil changes they lived for decades. I would agree that the cost of repairing this one will far exceed the cost of a us...

OMC made a special tool for that and from the looks of it that would still work.
Usually a standard wrench will not. Easiest thing may be for you to take it to a dealer that has the pinion nut tool and have them loosen it for you and re-torque when you are ready
